I think free directories are not helpful always, and after penguin updation this free directories are also become a strong reason behind the spammy links. So always list your site in the trusted directories only that will become helpful for your site, not harmful. I you like more information regarding it, You can PM me.

Make sure web directories you're using worth for Google. Lots of directories have been de-indexed recently by Google.
